At the beginning of the book it tells about a killer who has already killed the rest of Bod's family and now wants to kill him. Before the killer can get to Bod though he has climbed out of his crib and has gone outside, and into the graveyard. Bod's mother's ghost goes to the graveyard that Bod is in and tells another ghost Mrs. Owens to take care of him. Bod is given the freedom of the graveyard. Silas, is another ghost who is the guardian of Bod. He gets him food and clothes from the outside world. When Bod is about five he meets a girl named Scarlett. Scarlett is there with her family but she doesn't care that Bod lives in the graveyard and talks to ghosts. One day, they go down into an old tomb and meet the sleer. They gaurd things for there master, and say he will return but he never will.
While Silas is away on business, Bod meets ghouls. He doesn't know that they are ghouls and follows them. They want to turn him into a ghoul like them. Bod doesn't want to be turned into a ghoul, but they refuse to let him go. There are bird-like creatures that help Bod three times while he is trapped by the ghouls. They go and warn Bod's new guardian Miss Lupescu. Miss Lupescu can turn into a big gray dog. She chases the ghouls away from Bod. Then, she carries Bod on her back and they return to the graveyard. Soon after that Silas returns and Bod is very happy.
At the end of the book Bod meets a witch named Liza. He goes into the outside world to get a headstone for her because no one ever marked her grave with one. When he goes into a pawn shop with a brooch to sell for money the he gets locked in a room by the man at the pawn shop he needs Liza's help to escape. Then, he finds out about a dance that the living and dead do together called the Macabray. Silas can't do it because he is neither dead or alive. However, Bod can, and everyone in town participates. Everybody gets a white flower from the graveyard. All of the dead remember the Macabray, but the living never do. The man Jack is still out there and Silas tells Bod that eventually he will have to go into the real world to face him.
